@vtxyzzy, Can you provide the URL and version of the woocommerce plugin you downloaded? I was using http://downloads.wordpress.org/plugin/woocommerce.zip in my test.
I have looked into the logs for the domain you provided and have made some changes. Can you please try uploading those five files again via FTP? I think that you and I were looking at two different versions of the plugin and it's likely I just need to know where the preferred download is coming from.
If you have some time and are willing to feed my curiosity I'd like to know if this change at all changes the behavior using sftp on these five files as well.
